Nah, Limbo negs, she' can't do shit against him.

You may not know me but I am one of the biggest fan of Ootsutsuki clan generally and of course Kaguya as well.
I agree with you completly that Kaguya wins any battle in Narutoverse, however neither against JJ Madara or JJ Hagoromo it isn't stomp or neg diff.
Actually I see Kaguya beating down JJ Madara low-mid diff
Kaguya beats down JJ Hagoromo mid-high diff.
As some guys stated the amount of chakra alone does not decide the winner, however it is crucial when character has some deadly/hax abilities.
Just let's take a objective look at their battle. JJ Madara is able to react to both Naruto and Sasuke attacks excluding Naruto sunshin.(of course I am talking pre power up Kaguya)
Kaguya abilties:
- goudama(the big one) - Madara counter with his own goudama
- godly vacuum palm - Madara counter with shinra tensei
- godly gentle full body blow - Madara counter with shinra tensei or keep distance
- godly gentle fist - Limbo could be able to block it or at least slow it down
- capturing with hair and immobilizing - Perfect Susanoo or Limbo should anticipate that
- space portals - ?(just speed but i doubt it would be enough)
- switching between dimenssions - switching with limbo clones
- ash bones - switching with limbo clones(5 times), shinra tensei, wood clone army
- dimenssion/world attack - none
Madara just lack answer to Space Time Ninjutsu which in connection with hax ability is Madara's biggest weakness, well most characters also.
Being unable to use Juubidama or shape goudama in hands or nuboko sword and other weapons as JJ Obito or at least wasn't shown, he is pretty much in shit once he face them.
However it wouldn't be easy for Kaguya not at all.

That is nice explanation of Kaguya abilities.
I also believe this is 50/50 for both side by full potential
And its actually high diff for both side to win.
Madara sure dont having a seal but he can using some Wear Off jutsu to separeted Bijuus from mazo like how SA did to Obito. Same also for Kaguya to Madara.
Sure when Kaguya ripped out Bijuus chakra, the only thing left is Madara on the surface, but Gedo Mazo is actually still sealed inside Madara.
When Kaguya getting ripped out all of her chakra sure its easily Gedo Mazo will appear.
The CT seal is for keeping Gedo Mazo unreachable by anyone unless for someone that having Rinnegan and hago chakra thats all.
Its a matter of opportunity and intelligance and also chances creation from both side
