How did she manage? There are 2 possibilities

Kaguya being the source of god tree itself(which has showed more developed mokuton abilities than even Hashirama) should have been capable to replicate the same feat

2- Naruto showed the capacity to give life in everything with his yin-yang related technique. Kaguya being the source of god tree should be capable to accomplish that as well

Though in both cases, most likely she did that before disappearing considering Madara never knew about her existence
