Kotoamatsukami is in Itachi's arsenal just like every other ninja tool including his shuriken & kunai & sword.
He implanted (KA Crow) it inside of Naruto, which means he can store it in places (people's bodies) until its cast.
He programmed it {?so he can most likely un-program it?} to work on sight of his own eyes (MS) so whomever had his eyes would be affected by it (unless they moved out of the eyes vision)
KA is apart of Itachi's arsenal. Just because it was resting inside of Naruto(in the crow's eye socket) doesn't mean it wasn't Itachi's anymore. Naruto didn't use it, Itachi programmed its use while implanted in the crow. Itachi used the crow as it was still apart of Itachi's (command) plan and set-up programming and orders. - If you plant an explosive tag on someone that's rigged to activate in a few minutes, just because its attached to the target's clothing doesn't mean it isn't still yours'. Its basically like a trap you set up, but its still yours' and apart of your arsenal.
Itachi programmed it to work on his eyes, but it wasn't always programmed with the command " Protect Konoha" because it originally belonged to Shisui . Shisui gave it to Itachi with no commands.. so Itachi could program anything into it if he wanted.
using / programming the crow's ka eye in battle
the crow was a summon so if Itachi wanted to take the eye back, he could've just summoned "that" crow .
programming the eye is not a problem at all in battle. He could just genjutsu/ the crow into doing whatever orders he wanted in a second. he implanted amateratsu in Sasuke to activate at the sight of "madara" sharingan in a second, just by touching sasuke's face. he did all that without even mentioning "madara" or the word "amateratsu" and he set it up to activate at the sight of "madara's" sharingan. he did all that in a second with just a touch on sasuke's head.
