The thing Bee and Yagura have in common is that they're Jinchuuriki.

Jinchuuriki can only manifest their Bijuu's full power through cooperation and since Yagura, a Jinchuuriki was compared to a Perfect Jinchuuriki such as Bee suggests that he was a Perfect Jinchuuriki as well. Madara and Hashirama are not Perfect Jinchuuriki and only possesses KKG exclusive to them that enables them to control a Bijuu's power. Yagura doesn't have that, so the most reasonable assumption is that he had Perfect control over his Bijuu.

Well, Shisui is the original owner of the eyes and thus, the cooldown might not apply to him because he'd be more accustomed to using his eyes and the fact that the original owner is better at using them.
