I personally think Juubi Jin Madara wins with High diff.

Kaguya's bones would be countered by either Madara's omnyoudon, or by a limbodara.
Her giant fists can also be blocked by Omnyodon
Madara has better fighting skill than she. Black zetsu may have manipulated Madara from the start, but he sure did create an extremely skilled fighting machine.
Kaguya has her portals to attack out of nowhere from, but like Naruto, Madara is a sensor type, and he could sense where she appears from, or can send a limbodara to attack whichever portal he senses her presence.

She has tons of chakra, but dosent know how to wield it, she is like a bijuu in that sense.
Whereas Madara has tons of Chakra and knows how to use it. He is a expert Rinnigan user, and can access its full power.

Kaguya has no speed feats, her reaction time is rather slow.
She was deemed so powerful because nobody at the time had any means of stopping her back then, but compared to now, she is powerful, but her status is irrelevant.

For 1, Madara doesn't have the seals on his hand to seal Kagaya, so that's an auto victory for her. Secondly ash bone + deminsion warp is another victory.

Either way Kagaya takes this.

He was referring to a one eyed Madara, when Hagoromo said he was attempting to get a power like Kaguya's, he was referring to getting the power to cast Infinite Tsukoyomi, once he obtained the second Rinnigan, he had such power like kaguya to cast it. It never CONFIRMED that Kaguya was stronger than Madara, only that her chakra levels were godly. Dosent mean much if you have all theat chakra but don't know how to apply it.

Sasuke, who fought Madara, said that her chakra was on a different level and that he can't believe someone like this exists. Why would he be surprised about her strength if Madara was stronger?

He wouldn't. Thus Kaguya is above Madara. She'd beat him by feats as well.

Kaguya's chakra is the same as Hagoromo's and the Juubi's (As she is the Juubi and she is the source of Hagoromo's chakra as she passed it on to him) so Onmyoton isn't going to negate her Ninjutsu. Not to mention All Killing Ash Bones pierced right through Kakashi's Perfect Susanoo, which is a better defense than the Gudo Dama as they get cracked by Mountain level attacks.

Same as above, her attacks can't get negated, and these fists wrecked Sasuke's Rikudo Chakra enhanced PS, far greater defense than the Gudo Dama. So the Gudo Dama get wrecked too.

1. So high chakra levels mean stronger character? No, its what you do with that chakra that counts.

2. Like how you are referring to when Obito, an incomplete juubi Jin, use Omnyodon. Madara was a complete juubi jin, his Omnyudon were much stronger. They said that the feeling of the sage was radiating more from him than Obito, so of course his chakra is stronger, thus making his omnyoudon stronger.

3. Sasuke's defense was probably stronger than ONE omnyodon from Juubi Jin Obito, but Madara was the more powerful Juubi Jin, I don't see how Madara cannot block Kaguya's fists with them.

4. His fighting skill is actually quite relevant. That is the reason why Kaguya lost, she had no real combat experience as seen when she was falling for Naruto's shadowclones more than once. Madara would know how to utilize his chakra better than Kaguya did. She had all the jutsu in the world to use, yet she didn't use a single one other than the bone one.

5. Not all of them. She teleports in one, as soon as a portal opens, Limbodara can immediately fly to it. Her portals don't allow Instantaneous movement.

She evaded Sasuke with a technique, they were in the gravity world where they were all slower, she changed it ready to dodge which took Sasuke completely off track, that could have played a huge role in why it missed. Also, Madara was caught by it the 1st time because it was completely out of the blue and didn't even know Sasuke could do that, not really fair to hold that against him. Second time, he had Naruto's help, the other time where Sasuke used it to slash him, Madara wasn't even attempting to dodge, he was just after Kamui.
