Just absorbing bee's chakra healed nagato and also healed his crippled legs, is that all it took for nagato to turn to normal? Then why did'nt he just do that to heal himself?

No, the gedo mazo only did that because it needs chakra to work. Example: if nagato used gedo mazo again (like with sealing the beasts) he wouldn't have to worry about being impaled again due to already having chakra recievers to send chakra to it.

Obito didn't get impaled because the gedo mazo had shukaku in it so it already had Its source of chakra.
