The only difference between Basic Lightning chakra and KKT is the KKT is designed to erase anything it touches or atleast most things it touches. Madara with SUsanoo and Petra got instantly Vaporized around Madara with his body being the only thing standing. Indicating how instant and how much time you would need to absorb Jinton Beam (clone to instant). And Sama isn't instant nor close to instant!
Sama cannot absorb an entire beam faster then the beam can desintergrate the sword the moment it it makes contact.

Sama absorbs slow and comes in contact with the Chakra thus ending him since he lack the speed of absorption like petra and the chakra gets absorb into the scales unlike petra which has a Forcefield to help absorb to the point he can turn it on instanly and allow a certain part of his body get blown off but the rest be preotected.

You mentioned the lightning chakra entering Samehada while being absorbed, yet it's lightning properties were nullified. The chakra from the Leaf Jounin's paralysis jutsu entered Kisame, yet it's properties were nullified. Samehada also absorbed and nullified Itachi's Katon. A lot of you users like to conveniently misconstrue the manga here. The Katon never came in contact with Samehada, and burned it. We can see Samehada perfectly bandaged and in it's original size

So once again, Jinton trumping Samehada's absorption depends upon the speed of which it travels, and it's chakra quantities. It's ability to erase whatever it touches is completely nullified, if it's getting absorbed. The laser Jinton might be, but the others aren't.
Samehada was cringing from making only initial contact with Itachi's Normal Katon.
Jinton which is a Kekkai Mora and destroys objects at a molecular level will cause Samehada to gasp in pain and instead, attempt to blow it away as he did with Itachi's Katon except the Jinton just busts right through him as it's more solid and condensed compared to Itachi's Katon.
