It's a mind puzzle, how a biju realize normal genjutsu, and thus stops it, however, it must mean, that the biju and its jinchuriki does not share the same "mind", because genjutsu affects the chakra flow in the brain, and thus twists ones illusions.
If the Biju's mind is not affected, it can probably see or feel the disturbance in the jinchurikis mind. Thus, unless you affect the biju's mind in a way, where it wont notice the disturbance in the jinchurikis brain, you can't prevent it from noticing.

I think Sasuke does have tsukuyomi. Ch. 462 P. 6 looks alot like Sasuke putting one of Raikage's ninja into a tsukuyomi. And I think he did put Bee in a tsukuyomi at Ch. 413 P. 9 with the spikes going through Bee. And Ch. 478 P. 3 Danzo basically compared Sasuke's tsukuyomi to Itachi's stating that Itachi's is stronger.

Bee stated that he needed a partner to break the genjutsu at Ch. 413 P. 14. which is essentially what happened in early Naruto, somebody else breaking the genjutsu. I don't think its necessarily that Jinchuriki are immune from genjutsu, simply that they always have a partner around. Obito controlled the nine tails with his eyes, so we know that the beasts can fall under a genjutsu. I think that the one initiating it has to put both the person and the tailed beast under the genjutsu at the same time.

I don't think he has it, although I wouldn't mind it if he did have it. The thing is, there is little evidence to say he has it. Against Cee, he used basic 3 tomoe sharingan genjutsu. When Sasuke used that genjutsu on Bee, he never said Tsukuyomi, like he and every character does when the use their techniques. Against Kabuto, he even explicitly called the genjutsu he used with MS "Sharingan Genjutsu."
