It's a mind puzzle, how a biju realize normal genjutsu, and thus stops it, however, it must mean, that the biju and its jinchuriki does not share the same "mind", because genjutsu affects the chakra flow in the brain, and thus twists ones illusions.
If the Biju's mind is not affected, it can probably see or feel the disturbance in the jinchurikis mind. Thus, unless you affect the biju's mind in a way, where it wont notice the disturbance in the jinchurikis brain, you can't prevent it from noticing.
