Itachi was trained by Obito. If Obito told Itachi that Kakashi had his other eye, then Itachi may have been erring on the side of caution. Kakashi is dangerous enough that he worried Kisame might not come out in one piece. Risking a battle of ninjutsu with Kakashi would be costly. Better/faster/easier to solo the threat with Tsukiyomi. Although that brief stint did cause more eye deterioration on Itachi's side, it was worth it.

First I ask you to produce a scan where Shisui, and Itachi see Gai go gates before Shisui's death and you can't and now this. I really wanna see that scan since you said they saw him do it before Shisui's death.

Itachi saw Gai go gates, during his time as an ANBU during a mission. Shisui did not

I was under the impression he Tsukuyomi'd Kakashi because him and Kisame had to go; they were wasting too much time and were attracting too much attention (Gai showing up afterwards).

I also think that Kakashi's MS was "locked" after the incident with Rin, like Sasuke's Sharingan was during the Uchiha Massacre; he didn't re-awaken it until Part 2.
