(1) Stamina:
Obviously the main, and most brought up, weakenss of Itachi. Due to some mystery illness Itachi had when he was alive, his chakra levels and overall stamina suffered greatly.
Using 2 or 3 High End jutsus can put Itachi near his deathbed. After Amaterasu, Susano'o, and various other smaller techniques, Itachi a walking dead man- his only drive was to die in front of Sasuke.
At best, Itachi has a good 5-10 minutes worth of heavy fighting in him.
(2) Eyesight:
A little know fact about Itachi is that he was nearly blind the entire series. Due to his overuse of the Sharingan over the years, Itachi's eyesight suffered greatly. By the time of mid-part 2, Itachi was seeing blurs.
This might not be an enourmous drawback, considering when his Sharingan is activated his eyesight improves, but if you manage to catch him off guard without Sharingan, you may have the upper hand.
(3) Confidence:
Itachi is so intelligent to the point where he may underestimate an opponent's own intelligence.
Minato, Jiraiya, and Killer Bee are a few who may surprise Itachi, and catch him off guard with their intelligence.
Now, keep in mind that these weaknesses are surely recognized by Itachi, and he can counter act and make up for them.
