Stamina
This is obvious. Itachi has consistently shown to have sub-par chakra reserves. Especially in regards to how chakra-consuming some of his techniques are such as Susano'o or Amaterasu. However, he does possess the Will of Fire. When applied intelligently, like against Sasuke, he can prolong the fight as his chakra reserves do not take as much of a toll.
Blindness
This is also very evident. Outside of the Mangekyō Sharingan, Itachi demonstrates the use of various easy-to-use yet powerful Genjutsu. He has shown to be adept in average Ninjutsu techniques such as the Basic Katon techniques as well as Taijutsu. This is obviously great but this renders his "power-level" much lower than what it is with his Mangekyō. He would probably be a Jōnin more powerful than Tenzō but weaker than a Sharingan Kakashi or a Non-Gated Maito Gai. This flaw in the Mangekyō Sharingan causes him to use it less and make him less threatning.
Strength
As you can see above, strength in one of his three stats that he didn't get a 5 in. Taijutsu is at 4.5 so it's reasonably and Stamina is not too good as you can see. However, in Edo Form, the Blindness is gone, and Stamina is infinite. But his strength remains an issue. He cannot fight someone with brute strength. He has the Brains in this case but not the Brawl. However, in some cases he does need the strength. It would boost his Taijutsu as well and if he had better chakra reserves, he could use chakra enchanced strength.
