Itachi is very smart. He knew facts about pein already. Genjutsu is not Itachi's strongest weapon, he uses it only for weak opponents.

Senjutsu is on a whole different level.
And every technique works differently
It's not like if and S class tech didnt work on somebody than an A class wont. Everything depends on the type of jutsu. doesnt matter is it ninjutsu or Genjutsu.
