Itachi is a man of a thousand mysteries, and has fooled the entire world (not only the naruto world, but also the fanboys here).
Like most of you know, Itachi was very close with Shisui Uchiha. Or so it appears.
Shisui was a man that would undertake any mission for his clan
Notice the police force saying: "Shisui was told to keep an eye on you".
While under normal circumstances keeping an eye on someone isn't that suspicious, but when someones eye is capable of controlling someones mind, it gets a different perspective.
My theory is that Itachi was indeed a ruthless, powerhungry guy until Shisui used his genjutsu to show him the light. (I remember Shisui being a rather peaceloving guy). The same pages also show "Itachi acting rather weird", this corrolates to the "weird" behavior by other people affected.
This could also explain how shisui activated his mangekeyo. (He betrayed his friend Itachi by using genjutsu on him) which in a way is like losing your brother...But Shisu got torn by guilt, and that's why he allowed Itachi to kill him, knowing his genjutsu had warped itachis reality the same way Itachi wanted to do to Sasuke. (See, Itachi isn't that bad, he just wanted to help Sasuke the only way he knew).
tl;dr version: Shisui used genjutsu on itachi to make him a nice guy, like itachi wanted to do with sasuke. Shisui felt guilty, and commited Consensual homicide.
