He knew that Sasuke would go blind and resort to transplanting his eyes. As soon as those eyes were to try and use any Jutsu on Naruto (Naruto would be the first to fight Sasuke) the crow would emerge with the programming to protect Konoha. KA works without question and to my understanding cannot be broken.

Before Itachi appear, Naruto was basically a "self-righteous villain". Eventually Naruto would've become a misunderstood hero.
