Let's see what Obito had against him?
1. They were in the Kamui world, if Obito tried to phase out he'd get attacked in the real world.
2. Kakashi was obito's ultimate Counter. Obito is too leniant on his Kamui, and that's what he trained most in.
3. Obito's wood style maybe strong, but Kakashi's more versatile. Even if Obito used wood style, lightning style jutsu could prbably destroy it. Seeing how Obito's wood style is at best stronger than Yamato's and Zetsu's (Part zetsu); nothing compared to Madara or Hashrirama's mokuton. Sasuke was able to use lightning release to protect himself from Minato with ease.
4. His rinnegan is inexperienced. To me, it would seem like he only got rinnegan for the control of the biju. For what we know, maybe he can't use it even close to Nagato could?
5. Obito has fought Naruto, Gai, Kakashi, Killer B, and the rest of the alliance (with Madara and the JUbi's help). For all we know, he might not have enough chakra to use much more jutsu with a lot of chakra (example; wood and rinnegan techniques take a lot of chakra). He could've been saving his last rinnegan technique for Madara.
6. Obito couldn't use Izanagi, because the onl;y sharingan he had is his Kamui one. If he used that, he couldn't get out of the Kamui world.
7. People of Konoha have already dealt with the rinnegan, so they may have come up with plans to go against it.
No what all of this adds up to? Obito with only use of one eye and just a tiny bit of chakra (not enought to use many rinnegan techniques or Mokuton). KONAN almost killed ms Obito WITH Izanagi. Take Izanagi and ms out and Add Kakashi as his ultimite counter= One sharingan Obito.
Any Kage level Ninja can defeat Obito who can't use Izanagi, Rinnegan, Kamui, or wood style. And he still put up a decent fight.
