Obito didn't possess his eyes when he absorbed Madara's Rikudou Chakra.

If Indra was born with his Six Paths Power, then he should've had the Rinnegan, especially when you guys take the statements too literally such as Indra having the Sage's Eyes or Indra having his Chakra Genes with the genes being linked towards the Rinnegan.

No, we have no idea if Ashura could apply Onmyoudon to TSB. TSB alone does not negate Ninjutsu. If Ashura did have Senjutsu, then that means Indra's Chakra had Senjutsu, but the Senjutsu quickly faded away as his blood thinned as Transmigration continued.
