Naruto due to being an uzumaki has an immense vitality (Yang)(Stamina)opposite of of yin spiritual energy (what genjustu is made of)

Mastered chakra shape/manipulation / can now handle more chakra than anyone alive/distribute it to others while simultaneously matching it to each individuals chakra signature/master sage mode to the point where he suffers to ill effects

It goes without question that naruto can break out of genjustu.

Lets talk about Hagoromo. He researched IT to counter it and said Sasuke's rinnegan and Naruto's tail beast chakra were both needed together to free everyone who was under control of IT. That interesting because Sasuke was able to stop IT from effecting himself or his acquaintance with just rinnegan. It appears the manga is implying that Sasuke and Naruto can both individual counter IT, but they need to combine their powers to free people who are already under control of the genjutsu.
