Yeah, the guy writing the novel kinda goofed with writing it as if Kakashi can't use it anymore. It's just much riskier without the sharingan in the case of charging someone with it. Another method he could use, without the risk, is via Tsugia. Wouldn't have to worry about the opponent reacting then.
Another thing is, there's no reason Kakashi can't take his time with raikiri, either. His most common method of using it is using it for assassination, doing so by sneaking up on the enemy, ala Kakuzu.
Minato's warning was based on Kakashi going so fast with the technique:
Something we've rarely ever seen him do with it since the start of the series. He can still use it in most situations that he did during the story.
