No. His chakra would be lacking some, but their stamina should be about the same.

They fought for roughly a day and a half. And stamina isn't measured by just how long one fights but how much energy they can dish out within a given time frame. Sasuke used much more chakra than EMS madara ever could at that time frame during the fights JJ madara, kaguya and finally naruto
