What do you think Naruto would have to gain in order to make up for it? Not neccicarally something AS powerful, because that would be close to impossible. I personally beleive Flying Thunder God Technique, and here's why:
Naruto's key move is the Rasengan. This jutsu and Flying Thunder God Tehnique fill in each other's holes, so to speak.
The Rasengan is powerful, and Naruto could make several in a fight. The problem is, it's a jabbing technique. Just like Kakashi and Sasuke's chidori, you have to run in and get close to strike. If the enemy can follow your movements (such as the Sharingan) and/or you can't follow theirs, then it's dangerous and somewhat foolish.
The Flying Thunder God Technique is INSTANTANIOUS, meaning speed is no problem at all. The real problem is: what to do when you get there? Minato was the only one who could lay a hand on Tobi because Tobi's Sharingan can track movements. Even in Kyuubi mode, Naruto may be fast, but the Sharingan can track you regardless. This is not a problem for the Flying Thunder God Technique.
The Flying Thunder God Technique can allow Naruto to arrive instantly at another person's position, while the Rasengan gives him a powerful move to do when he gets there. See what I mean? On top of that, Naruto can use all of his chakra freely to his own extent at its full power/potential once the Kyuubi isn't there to interfere.
In fact, I just thought of something. If and when he looses the Kyuubi, he can access all of his own chakra, meaning he can take in more Sage Chakra and upgrade it even further. Ma and Pa could even sit on his shoulders. Naruto could even make the Rasengans without clones since the Kyuubi isn't interfereing (speculation, but still quite possible).
Imagine this: Sage Mode + any Rasengan variant +all of his chakra + Flying Thunder God Technique.
