Or maybe Madara is just that good. Running speed is one thing, but Madara has the reflexes and reaction time to match it. Just like how Bee reacted to Minato's Hiraishin, or Sasuke reacted to version one A. They were not as fast but their reflexes made up for it. Even Minato dodging A's punch when it was right in his face is more a feat for reaction and reflex than for outright speed. Even in the Valley of they end, as soon as Naruto used the kyuubi's power he was faster than Sasuke, and remained faster, until Sasuke went CS2(Maybe), but he could counter all of Naruto's moves. Reflexes and Reaction time and just as important as speed, and having Sharingan does help.

Madara is an experienced war veteren, he probably predicted what Naruto would do and reacted accordingly.

And yes Naruto is too fast for the Sharingan to follow, if Sasuke couldn't follow the Raikage then he can't follow Naruto.
