He never joined Akatsuki he was simply allied with them. And it was crossed out during the fight at VoTE... Not when he allied himself with Akatsuki. Itachi wasn't a leaf ninja officially after he left... Just at heart... Officially he was a missing nin just like Sasuke is now... and again, of course Naruto was present when he said what his mission is, all the kages plus Sakura were
