It's to keep the uniqueness between characters. Nagato's main pride was his Rinnegan, therefore his character was based around it and was supposed to showcase it best. This is just like how none of the ten-tails hosts had used the individual tailed beasts' elemental abilities; because that would be Naruto's debut. The same concept also explains why Sasuke had awakened a special Rinnegan, as he was the central Uchiha man. It's just how stories work. If characters were to use their full potential at all times, then Madara nor Kaguya would have lost against Naruto and Sasuke.

Well Nagato had years and years to master Rinnegan. Sasuke didn't have access to the full potential of his rinnegan right away either. As a non edo tensei Nagato also had to use his paths through various corpses rather than all at once. His body was incapacitated as a result of having access to all these abilities. I don't think Madara had enough time with his own rinnegan to figure out all these paths just like Sasuke. Obito had a bit of time as he prepared for the war, but not nearly as much time as Nagato.

In close combat, he simply didn't need any of the base Rinnegan techs as his Limbo clones basically were an upgrade of that ability. They didn't seem to use his chakra once created and they accomplish the same goal, that being the Limbo's kept foes away from him by intercepting and knocking back. Kishi basically told us right there that Madara was too strong to need to use his normal Rinnegan techs.

Kaguya didn't seem to have them at all, considering she didn't have the normal Rinnegan like Madara did.

well in that case Madara did know the paths but just never got around to using them. Maybe they weren't strong enough to do much until he had both eyes but once he got that he went straight to his most powerful jutsus the mass chibaku tensei, multi limbo, and of course infinite tsukyomi. Maybe in Naruto Shippuden Ultimate Ninja Storm 4 we will get to see him use other sorts of paths in his combos
