The premise of NV is the war-like thinking. It's about survival and greater cause, something our morals don't compute today. For example, Itachi would be thrown in the jail for what he had done, but in NV, he prevented a greater bloodshed and preserved a safe future. You just can't compare it to real life ethics and morals.

You could get permission to leave the village if you wanted to, though...

For example, Jiraiya and Tsunade left the village for many years, yet they weren't prosecuted, nor hunted, nor considered rogue shinobi. Asuma Sarutobi left for many years to become one of the 8 Guardian Ninja protecting the Fire Daiyamō. He was never considered a missing nin. Same thing with Naruto, he left for two and a half years to train with Jiraiya.

Also, the Uchiha clan masscre is way, way too complex for you to describe it so simply. Nobody looks at Itachi and says he's a hero (except maybe Danzō)
