I thought he couldn't use kamui because he didn't want to absorb in the paper bombs as well. Also it showed him reaching to take off his mask to access the other sharingan as soon as he fell into her trap, so I'm pretty sure it was izanagi which he used. I think he must have used izanagi to take himself out of the canyon and wait for the technique to finish before sneaking up on her.
