No one knows if peter regained only his "sponge" ability or all of them because he only used flight after injecting himself and he could have absorbed that from Nathan straight away but if as you have said his previous abilities are hard coded into his DNA it means he still has Sylar's ability which sucks but i suppose he could just supress it which would be awsome

I think Ando might be able to give Hiro back his powers and help him gain complete mastery over them as SoulReaper said and its obvious that Sylar isn't dead i mean come on that was such a lame way to be killed off.

I also think that Mohinder and Tracy will re-create the formula and we will meet many more "Gifted individuals" from both the formula (unless that will be season 5's topic) and just general "evolvees".

I am excited about this although X-men keeps coming to mind.

I couldn't help but smile knowing Sylar has got himself an apprentice and i have a few thoughts about who M is (the guy/girl texting Claire at the end) i am kind of hoping its Micah now i know Micah is just a kid but he is smart has an amazing ability, know alot about the situation and also has people like...damn can't remember her name but the muscle memory girl, another thought is that its Meridith because of her knowledge with the company and the fact that it was Claire that recieved the text.
