I'll be Natsu for this training exercise.

Obito saw his battle partner and decided to attack him, jumping into mid-air and throwing 2 kunais towards his stomach while gathering katon chakra and shooting several fire bullets towards sky, wich were coming down towards natsu at great speed along with shurikens

I was hoping you'd be a bit more creative that than but oh well. So i google the jutsu to be sure how it works and how it looks and heres what went through my head:
1. I was seeing the size of your fireballs, if it was large enough to block your view of me i'd use that to my advantage but it isn't. If it was large enough i'd of gone underground, made a screaming shout while i did to make you think you'd hit me then attack from behind once i'd move to gain an advantage.
2. Now i'm thinkin, i could use a jutsu to avoid this but then i'd be on the run and you'd attack me again. Sometimes its easier to avoid but in this case it's pretty easy to counter. You've left it as an open field so i can't use the terrain to help me unless i wanted to use earth which personally i don't right now so B rank fire easily countered by C rank water which gives me alot of options.
So here is my counter:
As you jump in the air i see you release two kunai and throw 2 of my own to counter them. Keep it simple with this just trying to stop your basic attacks. But remember, you throwing the kunai is your first agressive move and from that moment the timeframe is set. As soon as you attack in such a way i can start my own attack. As you release your fire jutsu open my palm releasing a torrent of water that blasts forwards overpowering your fire and continuing towards you:

Now i could go on to do many things from this:
1. I could say that when your fire hits my water it creates a mist which blocks your vision of me and then go underground to attack from another location or just to hid myself waiting to attack and see your counter.
2. I could think how you will counter my water. Water is weak to earth so i'm going to assume you'd use earth. So as my second jutsu i'd add lightning to my water jutsu to cancel out its weakness to earth.
3. I could also think even further ahead. If i add lightning to my water jutsu i'd think "how will i counter this" and i'd say wind. So i'd of just wasted two jutsu for you to blast it all away with wind. So thats when you've got to decide how you're character will fight and how to be creative with him.
My counter as Natsu would be to counter fire with fire and leap through the blast with taijutsu attack while you can't see me and you're in the air cause thats how natsu fights. He loves fire and loves tai.

As soon as obito finished doing first technique he quickly gathered suiton chakra and channeled it into his hand slamming then onto ground and summong massive amount of water from 10 meters above natsu wich was moving towards him at great speed crushing his opponent with it

I bet there will be some timeframe issues but with this one i force you to go underground and then when you will try to attack me from behind and rise from the ground i can create massive water wave and then jump into mid-air mix it with lightning chakra and as soon as you'll rise up i can paralyze you then kill you of course you can hear what's happening above and decide to not come up but in that case i'll just use Lightning technique to pierce through earth cutting you as well

Not bad, you're attacking me from all sides, after earth you used water to stop me using lightning. But you don't force me to go underground. And here are a few counters:
1. I could use water replacement. That way i wont be hurt by either jutsu but thats boring and i hate water.
2. I could use taijutsu:
As natsu sees the spikes shooting up around him he spins his body around using a spinning kick breaking the spikes in the process. I mean why over think things?

I also uses the description of the jutsu which says i run at you. The jutsu saying i run at you means i move forwards avoiding your water too

Another taijutsu counter is this basic tai tech, it would push your spikes away, send the motion towards you to attack before your water or just push the water away:

This is an ultimate taijutsu technique created by the legendary taijutsu master Chen. It appears to be initiated by an upward spin kick at which point it quickly becomes like tornado. Forming into a dragon with long whiskers, it attacks the target aiming to swallow them, at which point they are cut by the razor sharp air currents inside the attack. After initiating the attack, the user appears to remain shielded within the base of the tornado as the outward surface of the dragon seems to be solid enough for a person to impact and rebound off of, making the only way to enter the technique once it has been initiated is by being swallowed. However, there is one distinct weakness to the technique. Since the Dragon God's real form (and what it basically is) is that of an ordinary tornado, though cosmetically shaped into a dragon, its attack power is based on rotation. If one enters the attack's centre (Dragon's Eye) while rotating at high speed, such as Lee's One-Man Front Lotus, it can be dispersed without inflicting damage. The technique, while seemingly similar to Wind Release, is actually just the users own physical power (through the use of the spinning kick) shaping the air into currents through movement. It is, however, enough to fight off elemental ninjutsu of the same rank and below.

2. Using earth defence for both, earth is neutral to itself and would be strong against your water leaving me unphased
3. Using wind to push away from me and break the earth spikes, I could then say the wind pushing the spikes shooting at you, and you couldn't use lightning to counter.

(Raiton: Shichu Shibari) – Lightning Release: Four-Pillar Bind
As soon as obito paralyzed natsu's entire body he followed attack with gathering suiton chakra and channeling it into his hands slamming his hands onto ground and summoning massive amount of water above target using elemental combination and crushing natsu along with lightning bolts.

As the pillars start to rise around Natsu, he drops a smoke bomb and throws two kunai at you with explosive tags that come at your from the cloud of smoke, yet you can't see him. He then fuses with the ground travelling around in an arc at high speeds going behind you as you defend from your kunai. Emerging behind you mid range silently he throws 3 kunai at you before the smoke clears from his original smoke bomb:

Description: This is a technique that allows its user to blend into rocks, move inside them and then move in and out of other rocks undetected. Despite this, Doujutsu and Sensors can still detect the opponent. The limitation of the technique is that it cannot be used to meld into other types of earth than rock or solid earth and its not a very fast technique, despite being faster than Underground Projection Fish technique.
Note: Can only blend through on C rank and below Earth Techniques
As you drop smoke bombs to hide from obito's eyes he channeled his chakra through his eyes seeing you're chakra clearly, then he saw how you started to travel through ground bellow him, as soon as he saw him he quickly gathered fuuton chakra channeling it into his dominant arm, releasing wind around his arm and slamming his hand onto ground giving him power to travelling upwards plus avoiding your shurikens,

First mistake, you never activated your sharingan, and if you're implying you did already, you need to post the jutsu. Second of all i said i dropped the smoke bomb then went underground, smoke bomb means you can't see me. So in your move explain why you change your actions from your previous move.
I thought we already had activated sharingans -.-, and i don't get it how i can't see chakra flow through smoke bombs, sharingan is famous cause it can see chakra flow pretty good no matter it's mist or used smoke bomb and gen wich i don't have atm
