As soon as you make your clones jiraiya summons ma and pa onto his shoulders who fuse with him. At the same time ichigo is watching your handseals and knows you are doing earth spikes and activates his MS making susanoo around both himself and jiraiya to protect them while watching your clone underground:

This maximizes the amount of sage chakra the person they are fused with to and allows them to also enter sage mode. This allows Fukasaku and Shima to continuously gather sage chakra for the person when they are moving, as they are stationary on top the persons shoulders thus eliminating the weakness of exhausting the users sage chakra in battle. This method however was not suitable for naruto as the 9 tailed fox rejected Fukasaku attempts to fuse with naruto during training.

Susanoo can't really protect you from something that is already inside of it. Part of susanoo is formed beneath the ground, so as long as there is still earth below your feet, you can still get harmed.

Well the earth is already inside your susanoo. Half of susanoos body phases through the ground. The stone spikes impale you.

You're in contact with the very ground that impales you, there are no layers between you and the ground.

The stone spikes aren't something that travels from deep in the earth towards the surface, its the earth right beneath you that changes shape.
