Even if you only compare the story lines with each other, it still can't be done. You're comparing a story about ninjas and demons with wizards and magic. They can't be compared like that. You could compare them if they had the same theme and characters (so both about wizards or both about ninjas) but not when they are as different as day and night.
I like both of them (though she screwed up when she killed Sirius, Severus and Remus >_<) because they each have an interesting story line.

Why the sudden random hate for JK Rowling? I personally prefer Naruto over Harry Potter (well, duh I AM on a naruto forum) but they're just too different to compare really, both are talented writers. Masashi Kishimoto can make amazing characters and scenarios in a generally just more interesting environment than Hogwarts but he also isn't very good at pacing or rounding story arcs off whereas JK Rowling has a very effective textbook set-out.
