Let's get thing clear.

Sakura didn't run out of chakra from Obito and traveling.
I'll explain what she meant by, " my chakra has a limit"
Okay, as we know, Sakura used up her base chakra healing people, mostly Naruto ( while resorting him, and when he was dying)
Sakura said she was almost out of chakra ( to heal) when he was dying and used the last bit to save him.
Math time kiddos.
Sakura base reserves = 100%
Healing takes about 15%,
Sakura heal Naruto in the beginning, she heal Shikamaru, she healed people out screen, ( maybe 3 ).
So she used about 75% of that chakra then leaving her with 25%
Naruto then dies....oh no.....Sakura needs to keep him at bay,
- 15 for healing once again + CPR and what not.... Sakura is now at 10%.....
(Again this does not factor in her sealed chakra, thing of the yinseal as a tailed beast, well call her Willow the butterfly)
With Sakura being at 10% if she try's to heal, she would risk her life, seeing as how healing calls for 15% .
She'll be stuck with an - 5
Which is why Sakura said that , " My chakra has a limit "I'm response to Obito's suggestion that she should heal herself.
Sakura super punch, at this point is probably so natural to her, that is takes 1% of chakra to utilize.
