We don't know whether Izanagi/Izanami cause blindness with EMS, since the Uchiha with EMS are not suppose to lose their light; however, at this point it should kind of be common sense, don't you think Madara would have been spamming these techs? Unless they became Kinjutsu when he was alive, but then again why would a missing-nin follow the rules of the clan.

-leave him unable to use susanoo
-unable to use either Amaterasu or Enton.
-reduce his vision substantially
-leave him exhausted due to lack of Hashi cells

So overall.. he'd have to be a complete idiot to use Izanagi.
