Madara didn't activate it while he was dead lols. He programmed it before he died to activate after a certain amount of time had passed.

Genjutsu requires chakra.. dead body has no chakra.

Madara set up Izanagi when he was alive to go off once he was dead for some time.
Itachi set up Amaterasu when he was alive and it activated after he was dead. It's practically the same thing.
This concept is not that hard to understand. He'll even Danzo did something similar with his Reverse seal.
