I agree about Tsunade's intelligence feats and together they most probably would've won.While its true that Jiraiya himself was intelligent, Tsunade herself was something of a genius. This is the woman who was able to decipher based on a person's skin complexion and heartbeat what he might be suffering from; her powers of deduction are definitely on par with the best. After only seeing a jutsu once (Kabuto's Yin Healing Wound Destruction Technique) she was able to mimic and enhance its abilities.

That's just to show a few of her intelligence feats. Intelligence was honestly more than half the battle agaisnt Nagato. It was figuring out who he was, where he was and how he functioned. Jiraiya did this too late.

With her ability to heal and fight at the same time, the two of them would have finished Pain there. And had she summoned Katsuyu? I won't even go there...

@Bold Jiraiya didn't loose because he took a lot of time figuring out Pein's identity but because he didn't know all of the Pein's abilities and thus couldn't plan, counter and take precautions accordingly.
