Itachi was able to use Susano'o while Hagueki was activated. I don't see why Obito shouldn't be capable of using Kamui while it is activated considering that Obito can deal with pain a lot better than Itachi can.

@OP I haven't a clue how this battle would go down considering Water Dome and GSB for Kisame, and Bijuudama for Naruto.
