Using a puppet requires the above process to move the fingers that are connected to the puppet via chakra strings and it requires the puppet to be able to move also, so there is no difference between the two, only the fact that the puppet's "brain" in this case is the puppeteers hand movements.

Two different instances where the rods were being used for two completely different things.
-Nagato was transferring his chakra to the Pain bodies to make them move.
-Madara shot those rods out and used them to disrupt Amaterasu (It being chakra) thus cancelling the jutsu.

Amaterasu lights things on fire, on contact. If the jutsu wasn't disrupted and cancelled and had just tanked the arrow instead then the receivers would have been lit on fire, undamaged and intact, but still on fire as durability isn't going to magically make flame disappear off of the receiver.
