It'll go the way all big battles go in anime and manga. The villain controls a majority of the fight and does some heavy damage and then the hero digs deep inside and discovers some hidden power and proceeds to beat the hell out of the villain.

From the beginning of the series it is shows that Naruto is better strategist than Sasuke so even if Sasuke is more powerful than Naruto, it doesn't matter Naruto can defeat him.
The EMS of the Sasuke could be powerful but it not gonna be more powerful than Reiningan, and Naruto could be able to figure out and how to stop it.
And there is a fact that he has Uzumaki blood so it may be possible that in the most stressful powerful condition and he might be able to awake his reiningan but that not gonna be possible.
So Naruto have greater chance to win than Sasuke !

The reason why Sasuke won at the final valley was because Naruto could not bring himself to strike Sasuke down (for sentimental reasons). Sasuke couldn't kill Naruto because he knew Naruto held back with the rasengan (pride). Sasuke is the looser, he knows it but won't admit it.
Someone please let me know what is so special about the EMS. As far as I know, it means that he will be able to use his advanced sharingan techs without going blind. Again nothing special. Uchia are all loosers, except itachi, who will pwn Kabuto real soon. I can't wait.
