Naruto vs Gaara: Naruto wasn't the one who going hand to hand with bijju, it was the sage frog who had many many years of fighting experience, Naruto just got lucky and using 9-tails chakra was able to summon the toad, whom even Jiraya needed time to summon, also it was toads idea/intelligence to go through dual transformation and just wake Gaara,not even close to defeating the bijju
Naruto vs Kabuto: I think it maybe because it was his father's jutsu, other than that I guess the plot required it.
Naruto vs sasuke: also I saw an image of that fight showing naruto went for sasuke's headband, while sasuke straight attacked him with killing intent, so who knows maybe he never intended to actually injure him, maybe.

Sasuke vs Diedara: you have a point, plothole
Sasuke vs Itachi: I think he made Itachi sick to make him a dying man either way, not like they could've made him a hokage and fix the clans doubt, but then he would die and it will go back the way he was(he had caught a life threatening disease),Itachi's diesease served many other roles then just letting sasuke win,plus I think everyone knows Itachi was gonna let Sasuke win disease or not.
Naruto vs pain: you are open to bigest change when you are at your lowest, plus his chakra was sealed along with Kurama's seal , so when Naruto opened all other seals(no of tails) and went to fully unleash Kurama this Minato's chakra was released and he met him.
Sasuke vs Danzou: Sasuke's main motivation was revenge on Itachi, sasuke was always about itachi, people usually miss that but everything sasuke is and has/will become it was because of itachi, that is the person/goal he is chasing, if it turns out he is bad sasuke wants revenge on him, it it turns out he was good sasuke wants revenge for him, if it had turned out he was even worst,sasuke would've become even more colder and hatefull.
Naruto transformation: I guess for former Naruto was only using Kurama's chakra but for latter he was forming a link between him and Kurama that required practice to maintain, also NTCM Naruto could make 100 clones and he would learn all they would learn, so his training would be at like 100 times the normal,
plot required it to balance off

Sasuke and Itachi vs Kabuto: believe it or not Sasuke was always Itachi's b*tch, he was still calling him perfect even at that time and sworn to kill and enire village to take revenge for him, not to mention he and Naruto were like the only people whom Sasuke ever listened to, though I am not too sure about Naruto,

In conclusion: People like to hate you know, there is hatered in everyone, plus saying something is bad make everyone feel better about themselves,like omg Kishi that was bad, not saying all complains are bull, but most whining people are, Naruto is still good, and Kishi is smarter and more intelligent than anyone on this base, people fail to acknowledge that usually because of their limited perspective,
