Few factors:
1. Totsuuka is useless against Sasukes Susanoo, it would have to pierce it in order to seal it.
2. Sasukes Susanoo changed, I dont think its only for show, its practically certain that it is boosted as well.
3. 4th Mangekyou technique. Considering its EMS technique it should be pretty darn powerful, at least on Susanoo level if you ask me.
4. Using Mangekyou techniques takes less strain on Sasuke, than Itachi.

All in all, Sasuke has clear upper hand at least on paper.

Actually Itachi always was and still is the (way) better Shinobi, bu the legendary eternal Mangekyou just boosts Sasuke's power too much.

1. Itachi's a true master when it comes to ilussions. He even defeated enemies like Deidara and Orochimaru with 'nothing but' Genjutsu, based on his mere Sharingan. But a Sharingan also has the ability to break ilussions. Considering the fact that possesses the most powerful version of it, I don't think that Genjutsu will work on him anymore. Like Itachi said, another Mangekyou is required to break Tsukuyomi, the most powerful Genjutsu - Sasuke's eyes are beyoned a 'normal' Mangekyou now.

2. Sasuke was always criticised for spamming with his Mangekyou. Now, with the eternal Mangekyou, he no longer has to fear te loss of vision and the toll it takes on his body - in other words, Sasuke now has the right to spamm Amaterasu & Susanoo. And since Amaterasu is one of the most powerful Ninjutsu, and Sasuke's 'eternal' Susanoo can even shoot arrows made of the black flames, Itachi would be forced to use his Susanoo from the very beginning. The same goes for Sasuke if he intends to kill Itachi as fast as he can, but as I said Sasuke now has eternal light, never mind his overall better stamina. Itachi's Susanoo may be stronger, since it's in possession of Yata no Kagami, the ultimate defense, and Totsuka no Tsurugi, the huge sealing sword, but in a battle of Susanoo Sasuke would definitely be superior, due to his eternal light & better stamina.

The only open question is if Amaterasu would work through Susanoo. It materializes on the exact spot the user targets with his eyes, and since Susanoo is transparent it should directly materialize on Sasuke or Itachi. But considering that Susanoo's energy totally surrounds its user, that's debatable.

We don't know what Sasuke's resistance to Genjutsu is. He is yet to accomplish a feat that proves he even is able to overcome Tsukuyomi so we can't say it won't affect him at all.

As I said, they both got Sharingan so it cancels each other out. Sharingan shows you what's coming, not how to counter it, giving the advantage to Itachi as he's more quick-minded and has higher reflexes.

As I said before, up till now, all the abilities of EMS we have seen so far are:
Upgraded Susanoo, wich has no proof of being superior to Itachi's
Eternal light, wich only is good on long terms, no effect on a singe battle
So I can't say Sasuke's Ems > Itachi's Ms. It most likely will, but for now , it's not.

Where in the manga does it say that EMS grants anything more then MS except a fourth technique and an ever lasting light? show me that and I'll admit you won. In the mean time, nothing proves that he's more resistant to Genjutsu

And Sasuke's chakra level isn't that high as even he ran out of chakra before Itachi who was so sick he died a second after winning a battle he tried to loose....

how is Itachi faster? Sasuke was trained in high speed Taijutsu to use chidori, ninjustu? Sasuke has a much bigger jutsu pool and mastered lightning and fire style. Itachi is much better at genjutsu but the EMS pretty much nulls it. The Totsuga blade won't be much use on this fight because the sword has to actually impale the opponent but Susanoo will be protecting Sasuke. FWI I like Itachi more but Sasuke has the upper hand here.

Stat wise Itachi is better. This fight will come down to Susanoo vs Susanoo and Itachi has the stronger version. Seeing as Sasuke as the EMS now then Itachi's genjutsu won't work on him as well. It will come down to stamina vs stamina. Unless Itachi tries to seal Sasuke in which he would win.

The boy who has been in anbu since 11 , with sharingan who had more opportunities to copy jutsu than sasuke has a smaller jutsu pool? Ems nullifies nothing.... Genjutsu will still work on sasuke....
