With a once a day Koto usage capacity, he could have brainwashed hundreds of high level shinobi over the years. He should easily have an army of S class ninja. Why didn't this happen?
That's not a plothole...and because it's not what Kishimoto wanted to write.
It's a plothole because it left a lot of people scratching their heads wondering why Danzo didn't take this free pass at power. It is a very obvious free pass. That is why it's a plot hole.
So by your logic, plot holes can't exist because anything that any author writes is completely legit logically?
It is never stated how long Danzo had to wait after using koto besides that there is one glaring problem with your plan.
It indeed controls the opponent but,there is an entire village of shinobi would they not think it is odd that so many fateful ninja are suddenly bowing down and taking danzo's orders ?
The entire hyuuga clan is in that village they can readily recognize someone under control and they would of found out eventually and then danzo's plan to take the throne would be nothing but a dream as he would have to fight off the very people he wanted to rule over.
He stated at the summit and again at the battle with Sasuke that he could use it once a day.
Danzo could have easily used it on other ninja that he meets. For example, he could have used it on Kabuto or Oro. He could have easily set up a meeting with Hanzo and just use it on him. What about Itachi? He could have Koto'ed him as well.
All Danzo has to do is take control of bunch of obscenely powerful people, like Tsunade, Jirayia, Oro, Itachi etc and together with root, they can crush the Hyuga clan. Besides, with the Hokage under his control, can easily label the Hyuga as traitors and have them eliminated.

His trust inside the village is critical your scenario is counter productive to his plans.

And like i said having people under his control does draw attention and exiling the hyuuga and branding them as traitors for what exactly ?
He had a plan and using koto to start an uprising makes little to no sense as he would have to spend his days controlling people all the time and if the hyuuga under ever did find out then the whole plan (Which is horrible from the start) would fall apart.

Look, if you have a genie, and you can have any wish whatsoever, you can wish one thing, or you can wish for infinite wishes. If you didn't see the second one, then it's illogical. If this happened in a story, that would be a plot hole. That's why in DBZ, the author made it very clear the restrictions the dragon balls had. If he didn't, then we would have plotholes everywhere.
