If Danzō had hit Madara with a "protect Konoha" then everything would be swell. Madara could save him or use the eye himself to genjutsu Sasuke and Kabuto since they have Hashirama's DNA to bypass the cool down decade.

Yeah actually i agree with this theory this could have worked. But it would have been extremely anti climatic and would have ruined the series lol

Shisui's eye Danzou had, wasn't programmed to protect Konoha. Itachi programmed the piece he had in his possession and it was to react to his own eyes- that Sasuke or he himself was using.. not Madara.

You have a point. We don't know How much Danzou knew about Madara's experimentation with Zetsu though and he lost his own control over Hashirama's cells and was turning into a tree.. And the idea certanly didn't occur to him - or he could have ordered Sasuke to fight Madara at least..

Even if the genjutsu worked, Danzo would probably still try to obtain the bijuu and he would be the next Madara.
