ok, so I adding my own noob theory out there.
It's been said that Itachi actually killed Shisui? Well that was proven wrong within the Manga by Itachi himself and the below is info from naruto.wikia.com
"....Shisui's corpse has apparently disappeared, as Kabuto Yakushi cannot locate it....However, Itachi later revealed the truth behind the incident stating that the last time he met Shisui, Danzō Shimura had already taken one of his eyes. Shisui then entrusted the other to Itachi telling him to protect the village and in order to prevent conflict from arising over his eyes, made it appear as though he had crushed them before dying. He would later erase his existence leaving no corpse behind...."
This is the first of a few other details I would like to point out.
next would be the fact about the Mangekyou Sharingan.
It's now a common fact that in order to obtain the MS, you dont have to even kill your best friend. So, Itachi had infact gained his MS by other means not yet shown to us. This is also true about Sasuke, Madara, and Kakashi alike. None of them have killed their best friend yet have access to MS. So how'd Shisui get his.
next Tobi was told to have helped in the massacre of the Uchiha clan. Which also explains why he has so many Sharingan locked away. But how can a blind man fight? Izuna could do it and did it very well as said by the wikia.
" Izuna's loss of his eyes rendered him blind, but he managed to survive, and continued to battle. This sudden disability however eventually led to his death."
Shisui was said to be on Itachi's level, I believe a blind Itachi could kill as many people as he wanted without even needing the Sharingan but it would prove a disadvantage. But it doesn't take much to have kill one person if you're skilled enough and if Shisui actually planned ahead he couldve already killed who he wanted to take the Sharingan from. *Sharingan abilities differ from person to person as we have seen with only a few similarities* Gave Itachi his last eye in all in part of his plan. When Sasuke and Danzo fought Tobi wanted to recover the eye but was unable to, a hunch tells me he just wanted to take back what was rightfully his since Danzo took it by force in the beginning and he knew full well of his own power.
My last fact is kinda iffy. Shisui and Tobi have the same hairstyle. a dark unkempt short hair.
Now there are many holes in this theory im sure.. such as Why would Shisui want to do something like that..? Well who knows.. He's a ninja. They know how to keep there motives well hidden. Itachi kept the secret of what he did for Konoha secret for ages without anyone knowing.
but yeah as I said just a random theory... his body is missing.. and nobody know what happened to it. if Kabuto couldnt find it.. then I honestly believe somethings up. lol . give me your feedback negative or positive.
