There is no reason to believe that Nagato cannot move around in the air by using Deva path to control gravity, or by using his chakra to shunshin around while levitatiny

They all have the ability to fly, but not all can use it.
The Rinnegan is like Microsoft, and every slight ability costs chakra. So it costs chakra to fly.

As others have said, he can levitate. Though, it's very doubtful that they can fly like Oonki can let alone characters from Dragonball. Theoretically, it's possible but still doubtful.
