And based on the words I saw it implied in a way chojiro bankai was stronger then yamamotos

No. Yamamoto in shikai can destroy area much greater than FKT, in bankai he is capable of destroying whole world, plus Aizen said that Yamamoto's zanpakuto is strongest, and if Byakuya was aware of Chojiro's bankai than I don't see why Aizen wouldn't.
