I think that either Sasuke deactivated it, or it was just a Kishi's way of saying "Sasuke's going blind" - he might have had the Sharingan active, just not visible due to his eye changes that occured when he went half-blind.
The hint of the fact that it's indeed chakra that limits Kakashi's usage of Kamui is right here:

Hmm you may be right. When I think about it, it might also be that Sasuke didn't have chakra to activate / use any sharingan ability, but he had enough for chidori.
I just don't think Kakashi went out of chakra in the past situations, where he overused Kamui, since he didn't do much else than that. At least using my kind of logic, it wouldn't make Kakashis power-up so insane, and that is probably what I want to hear xd

a short while after using kamui, it already has side effects. One can only assume that if he uses it in larger quantity with shorter space, it would make him unable to walk / incapable of using kamui. As we clearly saw when he fought Deidara. Kakashi wasn't down through exhaustion, he could still talk and think clearly, and didn't look very exhausted, well you sort of need to go back and read most of the chapter to see it. Even though they waited long in Suna, Kakashi still couldn't walk afterwards. So there must be more to it, than just normal chakra consumption.
