First off nagato could only use wind release. He never used any other techniques anyway. Second he only was taught ridouku's justu which is the six paths tech+ outer realm revival tech.

MS user vs Uzumaki hmm im giving to Itachi although Nagato would put up a decent fight with his elements but thats all he has.I mean we havent see a move without him having the rinnegan but the ones he can use without it would be Elements,probably Genjutsu,Probably some sort of Uzumaki abilty(Karin healing,Kushina-chains etc) but no Nagato would lose
