Kamui can be avoided, not countered. Cant really counter a time space hole.
If we knew more about the mechanics behind it, it would be more feasible to counter.

Speaking from a story perspective the individual would have to do extensive research and then run against the possibility of it requiring large amounts of chakra or techniques that are simply not feasible. Which is why avoiding it would be easier for the ninja.
Logically both Genjutsu and Kamui require some sort of chakra to manifest their effects, similarly to how CT requires a ball of chakra to pull the earth around it.
So my theory is that the sharingan simply "projects" minute chakra through the air, similar to Amaterasu albeit with standard chakra of a barely noticeable amount, which then produces whatever effect.
Unless Kishimoto is creating physics humans can't even comprehend, Kamui and genjtsus can't produce effects with no influence of force behind them, and if my theory is true, it is feasible that defenses such as Preta Path, the Yata Mirror, or any other ability that absorbs or nullifies chakra (or even one that sends it away) would remove the chakra projection which would cause Kamui or Genjutsu to activate.
This would take extreme skill and timing, but it would work under that situation.

All the chakra thats being formed is only in the Eye itself.
Normal Genjutsu sends out chakra to your brain to control your senses.
Doujutsu, however, hypnotizes the victim.
Kamui literally just bends space/time. I dont believe any chakra is used to actually grab the space/time.

That is an interesting theory, the problem is that we have not been provided with evidence of any jutsu using minute chakra.
We also have to take in to consideration that kamui has the same "speed" of activation no matter the distance of the object as long as its in the field of vision of the user. If we go by your theory that would mean that the user is shooting chakra a near instant speed at the opponent with doesnt seem feasible in any way.
