Can inner sakura break powerful genjutsu?

Yes, Itachi seems to project himself into the victims mind.
Ino clearly states sakura has two minds, Itachi can possible get destroyed in sakuras mind.
It will sort of be her own dimension like orochimaru had, and she will crush him.
She is a genjutsu type after all, it makes sense.

Sasuke glance was broken easily, sakura fainted due to chakra exhaustion and fatique

Chakra control is irrelevant. Inner Sakura is not a form of chakra control, therefor it cannot break Genjutsu.
