Firstly, you're making it sound like Nagato's going to stand around and let Minato tag him.
Secondly, Preta Path can absorb all of the chakra bombs. It'll just give Nagato a huge power-up. If you're using that awful "he can only do one at a time," or something stupid like that, remember Jiraiya's triple attack on him. Besides, if you're saying "the shield's too slow," that's even thicker. Literally any ninjutsu is faster than that shield, including the toad oil and all.

Then Gedo Mazo soul rip... Haven't heard any counters for that yet. Why can't he do it from the start?

Minato's biggest ability is the ability to run away. Soul dragon makes it impossible plus shinra tensei to hit all tagged spots away from him. It'll leave him weak, but it's better than dying.
