This could be entirely wrong, but I was under the impression that Kaguya possessed Black Zetsu somewhere along theline and was simply waiting for Madara to complete his plan before being revealed...

That could be a possibility. I'm still filling myself in bit and pieces from Invasion of Pain Arc till now. I don't have too much free time and the internet here sucks.
