Now, I got this idea from someone else's thread, so to whoever that was thank you for the inspiration.
But basically what I've got is this.
Have you ever noticed that the Root members are constantly "betraying" the Leaf, but are actually attempting to help it?
For instance, you have Itachi and Sai. Itachi assumed his role in the Akatsuki as a Root member, and everybody thought he was down right evil. Turns out he was still loyal to the Leaf.
Sai seemingly deserted the rest of Team 7 to join Orochimaru. However, this was again just another seemingly "betrayl" that was an attempt to help the Leaf.
So why not Orochimaru? He was a member of the Root. Perhaps he too had a goal that SEEMED like betrayl, but had a hidden motive for helping the Leaf?
Some might argue that Orochimaru has commited too heinous of crimes, going as far as to kidnap young ninjas and civilians to experiment on them. However, I would say to this, The Root has been KNOWN to use extreme/morally wrong methods of assisting the Leaf.
Maybe the experiments were just another attempt to assist the Leaf, no matter the methods?
In summary,
I think Orochimaru may not nescassarily be a GOOD person, but that as a part of Root he took actions that were seemingly going to help the Leaf in the end.
